As someone who has a yearly pass to the Seattle Aquarium, the Monteray Bay one is far larger, superior, and noisier. On the other hand, you might catch of glimpse of Pirate with his camcorder.

Oh, and Monteray is like 2.5-3 hours from San Francisco depending on traffic. It's S. of Santa Cruz past Moss Point.

You might also enjoy touring the USS Pampanito, right down by the wharf, if you are going to Alcatraz anyway.
As things to avoid, I can only say driving esp over the bridges and especially during peak times. Tons of congestion & weird streets in SF. A GPS would be useful if you must.
Second thoughts can generally be amended with judicious action; injudicious actions can seldom be recovered with second thoughts.

yeah i didn't really want to see the golden gate bridge... i can see it on "full house" haha.
as for baseball... i'm not really a sports fan. i only watch the superbowl for beer and commercials.
so ladies, my sister asked me about shopping and shit. i guess she's looking into more of the mall scene, so how far is the closet mall?? and should i look into renting a car for a day or can we bus/taxi it?

there's the San Francisco Shopping Center downtown and a whole lot of stores in that area too ... It'd take a couple of days to get through it all, I think. Then, there's Stonestown Galleria which is another mall ...
The ambiance of a Giants game is pretty cool ... I'd look into it ...

haha i was really against renting a car because i heard that parking was bad in SF. this brings up my next question. i was wondering if i didn't rent a car, are there any bus or shuttle systems that you might know of to travel between monterey and SF.
i looked online and so far i found a shuttle to take us from monterey to SF airport and i guess we can taxi it to our hotel from there. any other suggestions?

You might be able to get on one of those old-lady tour buses to go from SFO to Monterey's Aquarium.
Check with your hotel.
Personally, I'd rent the car. The drive along the coast is beautiful, and maybe you will even do the 18 mile drive. I don't know what it costs to drive through the gates these days...
yeah i seen that there are some shuttles that will take you from your hotel to SFO. from there i can easily get to downtown SF by a cab... oh we are heading to monterey first.
anyhow, c'mon, i live on a rock and i hate driving haha... 18 miles?? are you crazy? i drive 5 miles to work and that is too far for me.
